  • Whole Genome Assembly from Illumina Sequence Reads using SPAdes, A5 or Skesa
  • Core Genome Phylogenetic Analysis using Spine, Samtools, GATK and a robust suite of tools for phylogenetic reconstruction (RAxML, Gubbins, IQTree, FastTree)
  • SNP, Indel, SV detection using Samtools
  • Taxonomic Classification from 16S rRNA sequencing using Mothur and RDP

All functions are programmed as pipelines and can easily be started and stopped. You can perform multiple steps of analysis at once or repeat them with different parameter as often as you like.
